B18B1 Swap CEL problem- Need opinions

Just got B18B1 swap done in my 93CX. It really runs great. Starts just fine and runs like a rocket.
One problem though, when first starting in morning, after going couple miles, the CEL light sometimes comes on, but when you check for codes, there is none.
The light will come on sometimes when you really get on it also, but not always.
Still, when you short out the connector under glove box, and turn switch on, still no code shows.
Any suggestions????

try shorting it without turning off the ignition, also check your "backup" fuse onder the hood, it's a 7.5 and it's probably blown, that is why when you turn it off and back on there is no code because there is no backup power to the ecu and it resets.
get in the car and run it until the light comes on, then short the connector with the car still running, it's not going to hurt anything, you will get your code then.
And get the fuse replaced.

I'll try that tomorrow and report back.
 
Well, I don't have a blown fuse. I'll try the short out while running next week.

You sure you checked the 7.5 amp fuse in the underhood fuse box? and it was good??
Weird, usually when the ecu doesn't store codes it's because there is no backup power to the ecu, that fuse is the backup power. Well, check the cel and get back.

Yeah, got sidetracked with family stuff.
I pulled every fuse and checked them all. None blown.
Got cousin to drop car off at body shop this morning for me. Had been in paint shop for couple weeks and had some dings left in doors, so a re-do on them is in order.
I'll get back on it in a couple days when he gets done.

After getting my hatch out of paint shop, I didn't have any blown fuses, so I tried shorting out plug and starting engine to test that.
Worked like a charm!

It seems as a side affect from that, I can now read my codes normally after doing the running test, it works normal now.
I had code 17=vss, and 43=O2 sensor.
I replaced oxygen sensor, and cleared 43, but still have 17. I'll try my old D series vss in the LS trans tomorrow. People tell me they will work if you change bottom gear to LS gear.

You probably don't even need to change the gear, also just check to make sure it's plugged in. . . sometimes things get overlooked.
 
I already checked that.
This is a fresh swap, so a lot of unknowns.
So far, I've put oxygen sensor, and dist in also.
This is my last code.
