Shift Linkage Giving Me Grief

Hi Ladies and Gents, I am almost finished with my b20b/b16a swap into my 2000 civic ex. I have a few questions:

1. To start off, I bought a GSR transmission from a shop for a good price. The catch was that one of the rear-mount holes on the tranny was broken, so the shop had a machinist re-weld it. The weld was straight and looked good, but he did not drill or tap a new hole for the bolt to go into.
I took the transmission to a local machine shop that would drill and tap the hole for the best deal. Well, I got what I payed for and they made a new hole that would fit, but was still a little off, as in it was at a slight angle.
When mounting my motor, I noticed that the angle of the bolt made the rest of the mounts a little off-center. Basically, when I mounted the rear T-bracket, the upper and lower tranny mounts were slightly off. This caused a lot of grief, but I was able to finish it. The transmission to block bolts all lined up except one right above the rear T-bracket and below the thermostat housing. Now the motor seems to be sitting and the area where the tranny connects to the block seems to sit a little higher than everywhere else.
After the story of my life (sorry about that), my question is could the slight difference in angle affects how my shift linkage goes on? I am trying to put it on now but for some reason I can't get it to fit. I'm hoping that I am assembling it incorrectly. Can someone please put up pictures on what a correctly installed shift linkage looks like?

2. I'm putting a b20 into a 2000 civic (obd2b). I have arrived at the distributor issue (mine is obd1, can't afford to buy a new one). I have researched and am going to attempt it soon. My question is instead of constructing a jumper harness, could I just wire the OBD1 plugs directly into the Engine Wire Harness? If so, would that be an easier route?

I have a hunch that the back of the transmission is angle up to the point that the U-joint of the shift linkage does not have room to move around when connected.
 
any chance you could open up the hole on the mount itself so the bolt doesnt sit on it so much?

You mean open up the hole on the T-Bracket a little? If so, that's exactly what I did. It is still sitting a little off, but the shift linkage is free now. Thanks.
