Grounding Problem?

My dash lights and gauges flicker or go dead when I turn on the head lights on my 91 CRX.. I recently relocated my battery to behind the passenger seat. When I did that I didn't put a new ground on the transmisison. I had trouble starting the car after that and eventually figured out it was the transmission ground. I put new ground wires going from the transmission and the starter to the body. That fixed the starting problem but now the lights are having issues.

I'm wondering if maybe I fried something running the car without the transmission grounded? More information... I used a multimeter to measure the voltage on the engine. I put the positive on the engine and neg on the body ground. I have about .25 volts doing that which I don't think is right and may be related. The voltage off the engine seems pretty constant, the flickering issues go away once in awhile.

Any ideas, these wiring problems are tough to track down.

what do you mean starting problem, did the engine turn over but no spark??
 
The engine would turn over but not start. I figured it had something to do with moving the battery. Didn't take too much research to learn I had missed the ground wire on the transmission.
