have you tried installing a relay direct from the ignition, instead of the factory main relay. it might be that since you have a higher pumping fuel pump and it might need a higher voltage going to it.

your problem with the headlights and brakelights I thing you might have a relay problem. It might be sticking or faulty, You could go to a local junkyard and have a five finger discount....lol.
