Ok so it's turn out to be two short flashes.. 2nd 02 sensor. Are these sensors the same as 1st 02 sensor? I changed the ECU from PWO to PR3 and that fixed it for a few full-throttle runs, then the code came back.. Ideas?

Probably because you got an OBD-1 FPR.. Get a stock OBD-0 FPR and then buy the adjustable FPR with a guage and set it accordingly.. Best bet..

I got my answer.. You don't need to move them into the down pipe because the oxygen content will be different, so you need to have them in the stock location.. If I'm going to have to weld bungs in why not get a header I like and then weld the bungs? This is the header I have had in my head...

Rywire should send you one if you buy the wiring.. If not.. Rywire - Online Store Here is a pinout of the ECU incase the Rywire was difficult to see.. Thats how I wired mine.

They are saying to use your stock Si harness, then add their VTEC wiring to it, and re-pin the ECU.. Thats all you have to do.
