1993 Honda Civic b18 swap

I have a 1993 honda civic coupe with a b18b engine. When you are rolling to a stop and you down shift say to 2nd cluth in and its slowly rolling it will shake like the car wants to bog out but the rpm isnt moving. If you slowdown towards a stop sign and its in nuetral you dont have problem. This happens in any gear, it shakes in reverse as well. If your sitting still clutch down put it in first and slowly move forward it will shake as well. The drive shafts have been changed and motor mounts seem ok. Wheel bearings seem fine as well, does anyone have any suggestions?
 
Is the shaking only when you are letting out the clutch? in that case, I'd say the culprit is a bad clutch/pressure plate. Do you hear any odd noises when letting out the clutch pedal?
