well pissedoffsol could be right about the linkage. assuming the shifting directions are the same on nub that comes out the tranny as the rest of hondas manuals, id crawl under and disconnect it all again. make sure its in nuetral b4 you start. this time stick a phillips screwdriver in the small slot in the nub that protrudes from da tranny and turn it left and right (clockwise and CCW). it should feel like it does when wiggling your shifter from left to right when making sure youre in neutral, just with a more tension. this is how you know ur in neutral. use it as a reference.
now turn it left and pull out (away from tranny). if you hear or feel a clunk as it moves out thats 1st gear and thats good. next push back in once and make sure your in N again (left to right with the screwdriver). turn and hold it left and push it in and feel for the engagement just like first. this is 2nd gear. return to N. w/o turning L or R pull back for 3rd gear engagement. return to N and push in. this is 4th gear. 5th and reverse are the same concept just hold it right and pull for 5th, push for R.
if it wont fully engage in some of the gears its def an internal prob. its really easy to check if you remove the shift linkage from the tranny only. should take less than 30 minutes granted you can get under the car easily.
