I swapped my 96 LX F22B2 auto with a 96 F22B1 manual, I got everything swapped, now the car won't won't start. Everything turns, alternator, powersteering, camshaft, etc... but it all turns really slow.

I checked the distributor and its getting spark, its getting fuel and oil pressure. And I'm pretty sure its timed correctly as far as the belt side goes, only thing I'm worried about...

When I set the engine to TDC at cylinder #1, the rotor aims at cylinder 4...

Then you have your ires on wrong. While swapping the tranny did you have the wires off the distributor?

If you did then just use a haynes manual for the wiring diagram and reroute them, only takes a minute. Sells like the most likely culprit if you can get it to crank but not start, especially if you know there is a wiring mismatch.
