jdm b16a into eg problems ?????

ok this is my first post on this forum did not know it existed ! anyways i am having some issues.... i do know how to work on cars been a mechanic for 5 years but still need some advice, i have a 93 hatch dx automatic, i dropped a jdm b16 into on sunday, hooked up all the wiring and axels just fine.... my problem is the shift linkage the part that goes to the shifter itself doesnt line up with the holes ? i thought it was straight forward unless im doing something wrong, my other question is with the pedals, i have all 3 installed with master and all that but i dont see where the 2 plugs are in the harness , is there any other wiring i should know about ?????? has anyone ever done a auto to maunal jdm b16a swap ? or is there some links where i can get some info ? please help asap as i have no car right now thanks alot in advance

i have figured out all my problems but i have one more that is getting to me, i went auto to maunal and on the harness under the shifter i bypassed the 2 black wires and now the car start but i cant get the key to come out unless i unplug the battery, is there i third wire i should be looking at that i dont know about.... tia

their should be a wire that gets ground(nuetral safety wire maybe) or 12v when the shifter on the auto piece is placed in park. you need to find this wire and supply it with the grnd or 12v that it needs permenantly. hope this helps.
