Definitely do not try to bore the rod surface again. .0001 is a hard tolerance to hold. Trim it in with your bearings.
I assume you used one brown and one green on the same journal? I would go to brown and brown to see how it measures out, then go to brown and black if you really must close the gap. Black and blue will probably be too tight, and a tad bit loose can be good for higher revs too.

Yeah, you can mix if you need to. I wouldn't go more than one color different though (in range).
