Can the 94 accord run without replacing the in stock ecu with the p13 ecu? And if it can what would be the problems encountered, if any?
 
No. I think the EX-R has VTEC, right (F22B1)? If it doesn't, then you're screwed there. But let's assume you do.

VTEC on those engines engages at around 2800 rpm. An H22 will bog horribly in VTEC from 2800 rpm until about 4500 rpm. So that right there makes it worthless. Beyond that, you won't have the correct fuel maps for the engine, you wouldn't be able to use the IAB on the H22's intake manifold, nor would there be a way to utilize the knock sensor on the H22.

So, no. :)
