I'm trying to cluck a few specialized ecu jumpers that haven't sold in the past few years. Most of which are VAFC ver.1 related, meaning you simply plug n' play a VAFC v.1 unit directly into the jumper harness and no wiring necessary.

yeah, this procedure is known as the 'poorman's ITR engine'. This setup runs just fine by the way.
Dropping in a set of JDM ITR 11.0 pistons is good idea if you're planning to stay NA.
ITR rods are basically GSR/SiR-G rods slightly lightened and balanced. Its up to you if you want to got ITR...

I'm betting the supposed CAN ecu you have will work fine.
The D16Y5 is the HX motor which is VTEC economy, so you don't want this ecu.
As far as SOHC civic non-VTEC engines go, there's only one..the D16Y7.
The breakdown is:
D16Y5 (sohc vtec-e) = 96-00 HX
D16Y7 (sohc non-vtec)...
Here's my suggestions to you...
I'm assuming you're going to reuse the auto Y8 engine harness correct? if so...
ECU:
Use/find yourself an AUTO Y7 ecu for sure.
The info is right that you've read - depinning the VTEC components will not do crap if you reuse the Y8 ecu and 'live with teh cel...
Just to add my .2 cents..
in order to complete an OBD1 conversion you need these parts and might just be redundant info:
OBD1 P28 ecu
OBD1 D16Z6 distributor
OBD1/OBD2 4-wire 02 sensor (which the motor should come with)
OBD0-OBD1 jumper harness converter

Yes thats right, and as a side note, they are the exact same piston found in JDM 89-91 B16A engines.
If you want .2 points more compression, go for the JDM P30 B16A pistons (92-00).
