Make sure that you have the correct ECU, and that you have all of your grouds hooked up properly. I had the same problem and it because my ECU didn't have a good enough ground. Once I redid the ground it worked fine.

You only have to port the header very slightly to fit your ZC head. It's really not that big of a deal. Just set your new exhaust gasket on the header, and bust out the dremel tool, and make the ports match the gasket. As far as the ECU, there are tons of choices. You can use the PM6, PM7, PR4...

Yeah, it will be damn near impossible to mate a A6 block to DOHC head. It's not worth the time and effort. Just get a whole ZC, head and block, this way you'll save yourself a ton of trouble.
