Im still debating on which ecu to buy for my setup, the jun or mugen race ecu. I think the only diffrence between those two is the vtec and dual stage timed. The mugen ecu still has the knock sensor and the jun ecu does not specify it.

Neither, I would go with a stock p28/p30/p72 and a VAFC if you are going the budget route. Or I would go with hondata/ubberdata otherwise. Those chipped ECUs are programmed for specific engines in mind, not yours. Every motor is different, and needs to be tuned differently. If I were you, I would run the stock VTEC ecu and a VAFC.
 
How about neither? Find someone to chip an ECU for you and then custom tune it with a wideband O2 sensor. I had a Spoon ECU for my car and the program on it was all screwy. My engine ran lean and it killed my O2 sensor too.
