is there a difference between a 96 and 98 gsr engine harness, what years were the harnesses the same.

I read that 94-97 and 98-00 this correct.

No there is not a difference in the 96 - 98 harness they are both obd2a. The years you found refer to the chasis years not the electronics

well I got 96 gsr harness that i am gonna use for a 00si b16a2 ina 94 HB, but the alternator plug is a 4 wire were the alternator on the engine is a 3 wire, what should I do

that sounds like an obd0 alt i bought one from a friend and i didn't know so i took it to a shop that build alt in NYC and he was able to rebuild it and change the plug for me so i can use my stock obd2a harness

Do a search for plegit, he did a 99 Si swap and the fix is in one of his threads in the EG forum. If my internet connection didn't suck, I'd find it for you.
