I'm swapping a OBD2A engine into my OBD2B car and i'm using the ecu jumper. My question is i can't find my M/T ECU for the new engine but i have a A/T ecu laying around for the same year engine. My question is will the A/T ECU work even though im using a M/T engine and harness which doesn't plug into the A/T connector on the ECU.
 
It will run if you get the three main connectors plugged in. You'll throw Automatic Transmission error codes.
 
Yes, getting the proper ECU is always the answer.

Possibly. The ECU will make changes when a CEL is present, so I can't say for sure. Normally on OBD1, it would.
