V-AFC2 setup? And rough idle

I just bought a 95 civic ex with a Apexi V-AFC2 controller. It idles intermittently for a few seconds from around 650 rpm to 740 rpms. When it drops into the 6's it seems a bit rough. The B18c came out of a Integra R. Because I'm a Tech head I want to know more about this controller. I downloaded the manual but I need some sort of baseline on what you guys might be running. Below I listed what is in the car. P.S. I got the car for 5500 good deal or not?
